You could try Karabiner (formerly known as Keyremap4Macbook). This allows
quite complex key remapping, including Functional keys to F1..F12 and
various key combinations to make a middle click. It's very flexible (to the
extent that it has a search function through the all the possible key
mappings, and you do need it).

For three finger click = middle click I have MagicPrefs, which does
more gestures than Karabiner.
